[ITEMCORPSE:SMALLGEM:NO_SUBTYPE:STONE:DIAMOND_CLEAR]

or whatever you like to replace a clear diamond.

Apparently having a redundant creature entry causes the game to say, "Oh, look, it's crazy world now. Nothing makes sense! Alligators live in houses!"

In case you don't realise, a "small gem" is an uncut one and a "large gem" is cut. A bit illogical if you ask me.

No an uncut gem is ROUGH. Look it up http://df.magmawiki.com/index.php/Item_token and http://df.magmawiki.com/index.php/Gem

In that case, wouldn't a small gem and a rough gem be exactly the same thing?

No; a small gem can be used to encrust things, a rough gem can't. A rough gem can be cut into (randomly) a small gem, a large gem, or a gem craft, a small gem is useless besides for encrusting things. And large gems are essentially just another class of trade good, like mugs or idols, and are useless except to sell.

No.

A Rough Gem is what you mine out of the rock.

When you cut a gem (according to the wiki) you have a 2 in 3 chance of getting a small gem and a 1 in 3 chance of getting a large gem or a gem craft item (crown, amulet, bracelet, etc).

[ITEMCORPSE:ROUGH:NO_SUBTYPE:STONE:DIAMOND_CLEAR] or [PRODUCT:100:1:ROUGH:NO_SUBTYPE:STONE:DIAMOND_CLEAR] will make a clear uncut diamond

[ITEMCORPSE:SMALLGEM:NO_SUBTYPE:STONE:DIAMOND_CLEAR] or [PRODUCT:100:1:SMALLGEM:NO_SUBTYPE:STONE:DIAMOND_CLEAR] will make a clear cut diamond

[ITEMCORPSE:GEM:NO_SUBTYPE:STONE:DIAMOND_CLEAR] or [PRODUCT:100:1:GEM:NO_SUBTYPE:STONE:DIAMOND_CLEAR] will make a large clear cut diamond

[ITEMCORPSE:AMULET:NO_SUBTYPE:STONE:DIAMOND_CLEAR] or [PRODUCT:100:1:AMULET:NO_SUBTYPE:STONE:DIAMOND_CLEAR] will make a clear diamond amulet

If you still don't get what I'm saying go embark on a location, select prepare for the journey carefully and then look at the gems you can buy. You can't buy uncut gems, you can buy small cut gems and large cut gems (uncut gems are worth X, small cut gems are worth 5X and large cut gems are worth 10X). Build a Jeweler's workshop, look at the options, there is no "cut large gem" or "make gem craft" labor option.
