The locking hammerer in a prison for life thing does work.

The easiest method is to appoint an unskilled unarmed dwarf as the captain of the guard. He will hit people with his fist and everyone will be happy. The captain of the guard and the noble will be happy that justice took place and the criminal will be happy for having his sentence reduced. And noone cares about the hammerer.

I thought there are Hammering punishments that can will only be done by the Hammerer?

When the punishment is to recieve x amount of hammerings, thats the Hammerers job. When the punishment is a beating, usually the captain of the guard does it.

You can always take the hammerers hammer away for cleaning. Just tell him you'll be right back with it. (forbid-dump, sell to the elves).

Just dump the hammer.  He won't pick it up again.

Find some way to inflict enough damage to break or remove his arms.
If he can't hold the hammer, no beatings, right?
It is one more dwarf to hold down and pour water down his throat though.
I don't know how to selectively damage limbs though.

Get him into a brawl and pray that he gets his hammering arm smashed?

There are horror stories of an armless Hammerer dispensing justice with his teeth, biting off limbs and walking around with rotting dwarf chunks in his mouth, though this may have been specific to older versions. Still, if you can try it, I'm sure we'd all love to see the results.
