You don't need floodgates, just have the water flow down a level from the pools into a suitably a deep or wide cistern and there won't be any overflow. The only reason I can think of for needing floodgates is to prevent water from flowing back out into the pools or overflowing your well but I don't see how some pools could create enough water to do that.

Subterranean water will still evaporate if only 1/7 deep. If you are trying to push water too far without enough pressure behind it, the leading edge won't ever see 2/7 depth and it'll just evaporate. I've had pipes so long that at one end they were 7/7 and the other end perpetually dry. A series of floodgates can compartmentalize the water to help it settle out if you don't have a pumping mechanism to move it along faster.
