Well, I'm more into the episodes of those series that deal with the philosophical implications of alien life and interplanetary travel. >_>

  I havent seen them all, but I did watch over a hundred different anime shows and movies, and the impression I got is that interplanetary/interstellar travel is either completely nonexistent, or it's presentation is rudimentary, non-scientific and not dealt with, in the philosophical sense.
  Most serious, philosphically oriented, sf shows seem to care more about stuff like cybernetics, time travel, far-future projections, post-apocalyptic scenarios etc.
  The closest thing I can think of to what you want, is Planetes, as it tries(and does a stellar job at it) to picture all the aspects of near-Earth space colonization and exploration. So you've got life and work on space stations and moon colony, as well as an expediton to Jupiter, presented in the most scientifically viable and exhaustive way from all the shows I've seen, be it live action, animated, or popular-science(with an exception of 2001:space odyssey). But then, ist a pretty unique show.
  Wait, no, there's also Voices of a distant star, a one hour movie made by a single person, that deals with interstellar travel's effects on human relations.(sort of)

As far as movies go, I really enjoyed Akira.  It's really the first true anime film in the style that persists today.  Motorcycle gangs and giant mutants make up for the sometimes wierd plot.

One of the first Mangas to escape the orient and make it over to dear old blighty. I saw it nearly two decades ago when it first came to the UK (Aston triangle cinema - tiny place). no dubbing, just subtitles. Pure Awesome.

I just watched Akira for the first time a couple of days ago. It was extraordinary. The chanting during certain key bits actually managed to supply the atmosphere that seemed intended, instead of being cliche.

I would like an anime that has humor, convincing handwaving, good suspension of disbelief, space that actually makes sense, plausible physics and as few cases as possible of bad research.

I dare you to find one.

Planetes fits those requirements pretty well, although they barely need to handwave anything. Although if you're willing to put up with a bit of phlebotinum, there is "The Girl Who Leapt Through Time", a recent full-lenght anime movie involving time-travel.

Then don't watch Gantz, even tho it frakkin rulz.

Wow, best hard core sci-fi anime with semi-real physics.....tough one!  Star Trek and Stargate like shows are out, cuz they are terrible as far as their science, even tho they are a blast to watch.  I would have to also recommend Ghost in the Shell TV series.  Great science, with a whole lot of "what does this science mean" when extrapolated to its effects on the human society as a whole.  Also, best space combat ever in Anime (IMHO), is Starship Operators.  Sadly, very few episodes, but it used some real sci-fi fiction physics standards (based on the approximately 100 + books of the stuff I have read at least) for its combat physics (ie, no ships shooting phasers at warp speeds blah blah blah).  Its More like, "Holy shit captian, were are moving at .6c, the enemy is moving at .5c, our closing velocities are nearly incomprehensible.  Our attack envelope is .001344 seconds long at that speed.  It will take us 2 days to reduce velocity and turn around to chase them!  What do we do!!!!"

but, also, cowboy bebop is good......actually, its brilliant and the music is outstanding.

if you want really good story and just plain scary, try "When they Cry".

Also, hellsing is good, but Hellsing unlimited is MUCH BETTER.

Avoid anything with Giant Robots, cuz, IMHO, they are a crutch for bad storytelling, unless its the original Gundam.

Also, the classics that really got Americans hooked:
Vampire Hunter D
Akira
Bubble Gum Crisis (cheesy, but really really fun)
EDIT:  NINJA SCROLL  (jeez, how could i have forgotten Jubei!)


or just watch some Ralph Bakshi films, although they tend to range from R to X ratings.
