Refilling a cistern from its own well

Yes - I just caught my dwarves doing the ultimate in makework. They would go up to the well, haul up some water, tip it into their carrying-bucket, go downstairs to the grid level above the cistern (a zoned pond), and tip the water back into the well's own cistern.

I'll make a note, but it's not a trivial problem, depending on how convoluted the setup is.  Making a check for a simple setup shouldn't be so bad, or maybe some interface options at the fill.

Maybe an option in the pond to designate whether to fill from zone or fill from well?

One of the toads decided to go for a swim in the moat - presumably because he could path through the moat to my dwarves. He is not charging in, just loitering in the moat.

The toad is having a nice relaxing swim.
The goblin mounted on his back, however, is drowning.

Perhaps an approach similar to water pressure could work here?  Only instead of looking for connecting water tiles, it would look for connected wells instead.

There's already a fix for not filling a pond from the same pond; this is "just" that we need the rule that you shouldn't fill a pond from a well drawing from the same pond.
