After attempting to flood the world with magma (and miserably failing when magma destroys the pump) , the entire site suddenly became wagon inaccessable, except for certain areas surrounded by walls. The save was from a modified file so I dont know if I should upload it.

As long as there isn't magma blocking off your access or something, I can still take a look at it if you include the raw/objects folder.  I'll need the region folder in some kind of zip/rar/7z.  If it's less than 20 megs, you can send it to toadyone@bay12games.com.  You can also try The Dwarf Fortress File Depot which has a special section for bugged saves.
