I normally have the butcher shop and tannery next to each other outside to avoid this.  The outdoor refuse pile doesn't accept bones, skulls, shells, or fresh raw hide. I either have one indoor pile for bones, shells, and skulls or three indoor piles in the same room to segregate them out.  No refuse piles accept fresh raw hides, so they stay in the butcher shop until the tannery pulls them.  By keeping the butcher, tanner, and wet refuse piles outside no miasma is generated even if hauling is too slow and something rots.

Bones occasionally come in handy for moods, and are also used for bone crafts and the like.

And bone bolts, if you want marksdwarves, and don't want them burning through your oft-scarce wood while practicing at the range(in the form of wood bolts, the only alternative to bone that they'll practice with).
