Do they continue rotting, or do they even end up being used in meals at times?

As far as I know dorfs don't eat rotten food, and if they somehow rot between being assigned to a meal and being used to actually make it (they're hauled to the kitchen one at a time until all of them are there), I believe the cooking job fails (it does with frozen booze that thaws in that process).

It may be that starving dorfs may eat rotten food, but I don't think they do.

As far as I know food doesn't rot in food stockpiles (it can be destroyed/eaten by vermin, though). If rotten food somehow ends up in a food stockpile (e.g. through dumping) it ought to generate a hauling job for being hauled to a refuse stockpile.
Due to what I consider a bug, items in damaged containers are retained inside the container when it is hauled to the refuse stockpile (boxes/barrels damaged by fire, or bags worn by age).

Being tasked for a job/being carried also prevents rot, which is why you don't see military dwarves backpacks cause miasma before they toss their food into their rooms, and should prevent rot while cooking as well.

You can only move Rotten food to a Refuse stockpile that is set to allow "Item Types" including that food type. Take a look through the list of Item Types in the Refuse stockpile settings, there is more than food on that list. As an example, if you have "rotten cheese", it can only be brought to a Refuse stockpile, and "cheese" can only be brought to a Food stockpile. A Refuse stockpile will degrade any items on it until they are destroyed.

If you recently had miasma problems, you could set up a Refuse stockpile for rotten cheese, meat, fish, and prepared meals; those are the only food items that can rot and create miasma.
