How do you seal off the floor below and Up/Down stair you want to dismantle? Does channeling out the UD stair and building a up stair on it also function as a floor that blocks nasty things from getting up below?

You can directly construct an up stair on the tile if the u/d stair was a dug one rather than a constructed one. Yes, that will prevent things from getting in from below. If the u/d stair is constructed, you'll need to deconstruct it before replacing it with an up stair.

Also, watch out for a bug that lets creatures move vertically-diagonal through solid walls. If you sink a central stairway like:

XXX
XXX
XXX

And only one of the stairs hits a cavern, you might just be tempted to replace that up/down stair with an up stair and call it good. If, however, any of those other up/down stairs are vertically-diagonal to the cavern, flying, swimming, and possibly climbing creatures can move directly into your stairwell.
