Dig out a 20x10 or so room. Build up to 30 or so nestboxes (but slowly, initially you just need enough for what you bring on embark). Forbid the door until you've got the fertile eggs forbidden (dfhack plugin that really helps here). When they start hatching forbid the door again, because they tend to lay again right after.
The correct way to do this is simply to remove eggs from your stockpiles and kitchen cooking menu.. you just want the door forbidden until then to make sure no eggs make their way to the kitchen (can't forbid eggs in cooking menu until you have some).

The forbidden door (or the floodgate, in my case.)  Is both a simple and effective long term way of handling the egg industry.  Fortress desperately needs food? (somehow) unforbid and take a few eggs.  It keeps dwarves out of the pen, keeps new animals in (before they're pastured.) and allows easy dwarven access when birds need to be meatified.  Just designate the fattest one for meatification and unforbid the door.

The correct way in vanilla yes, but it sucks, and I wouldn't bother with poultry then.
DFHack plugin that shows fertile/infertile on the eggs so you can just forbid the fertile and let them collect the infertile.
Livestock in general are too much micro-management (even in a game that prides itself on micro-management).
