I have a fortress with an undead owl problem.

The fortress is in a three biome embark.  The surroundings are serene, untamed wilds, and wilderness.
There is no tower nearby.

None-the-less, from day 1, I have faced a seemingly endless string of undead owls.  They come one at a time and wreak havok.  Undead owls are very powerful, btw.

Any idea where the heck they are coming from??

Have you modded anything?  A hiccup in the raws can cause all kinds of craziness to happen.
If you have a river: the presence of a river obscures the appearance of the biome through which said river runs.  Was there an evil biome anywhere nearby?

Natural undead that migrate to your map are as fast as their living relatives, and much more aggressive, even with the wonkiness of this version's factions.

  Great Horned Owl Corpses are my personal nemesis.  They've harassed and killed me in 34.11 too much.
I also had undead ducks in 40.19 that would stay on my map for upwards of a year, and were the most likely spawn when the old group finally did leave.

  Undead birds are bad for business, and you have my sympathies.  I suggest you build a building with a long tunnelish entrance hall.  Bait it with critters and trap it.  Weapon traps with blunt weapons might work, but cage traps are guaranteed 1-shot workers.
