I play Sins of a Solar Empire co-op and have a lot of fun.

There are far too many to name, so I'll just write a few. Red Alert 2, C&C Generals with Shockwave installed, Rise of Nations, and, rarely, Empire Earth. I have to say my favourite is probably Red Alert 2, it's so damn simple yet so fun.

Worth noting that Red Alert 3 has a co-op version of the main campaign, which is pretty neat! It is, however, locked at 30fps, which is annoying.

Men of War Assault Squad is pretty amazing coop.  I used to play it with a bunch of the DFC guys and have a ball.  Even people who didn't normally play RTS-s had fun.

I played that with someone (inteuniso, maybe?) a while back. It was great fun! I'd be up for a couple more matches, if I can find the time! Perhaps 2v2 or something?

Unfortunately, while the singleplayer runs fine, the multiplayer seems to grind to 10-15fps all the time

My favorite co-op RTS has to be StarCraft for the N64, it has co-op maps that are played split-screen that aren't on the PC version,
