I was trying to build a waterwheel in a recent fortress and I noticed I couldn't resize it anymore.  .. or am I insane and you could never resize the waterwheels?

You can't. They're always 1x3 or 3x1, and you switch between them with change orientation, not change size.

You can of course always build multiple water wheels next to each other.
