So I started a fort with the plan of having only one entrance so I could raise a bridge over a large pit to block off access from everything that wants to kill me (above ground at least). However I also channeled out a rooms ceiling so I could grow above ground crops. This leads to my problem. I had planned on covering that above ground crop room with a floor on the above level to seal it up again, but would a building destroyer be able to break the floor opening my fort to the cruel world again? And if they can is there any way to stop it?

Building destroyers can't break walls, floor, fortifcations, ramp nor bridges ( At least raised bridge I've never had broken ). As long as they're done being built and not still under construction.

So you should be fine

I don't believe building destroyers can destroy Floors.

Building Destroyers [2] cannot destroy constructions and Bridges.

Building Destroyer [1] cannot destroy many things at all.

To be fair I think using bridges instead of grates, floodgates or whatever to stop building destroyers is an unintended exploit. If you dont care about that go ahead and use it. It is possible to destroy most building destroyers when they come unless you really rushed massive wealth.
