I found a small path going down a few levels from my cave, and the game paused with above message. What does it mean? Was it a former megabeast lair? There's nothing down there now in any case, just a few very small rooms with a ramp going down. It ends in the 7/7 water of the cavern below.

All it means is you've found a hole that goes to another cavern layer, as far as I knows. It's probably to warn you that something might crawl up or there're a spot they could fall through.

It's just an underground passage. Either a megabeast or some wild tribe made it.

Mainly Toady made it so players can go between caverns easier in adventure mode.

Passages are just a naturally occuring series of ramps linking two cavern layers. Similiar to what you get in caves.
