I think doctors can still use them, though.
No, that's not true, containers are not necessary.

I did experience the general reluctance to perform medical jobs, though.

So it is enough to designate stockpiles in the hostpital zone? When pressen "H" in the hospital zone is does not display anything being stockpiled.

They're only in the hospital if they're in containers, but they don't need to be in the hospital to be used.

Containers in the hospital reserve whatever's in them for hospital use only. Crutches, splints, and plaster powder don't need to be in containers because they have no non-medical use. You can probably get away with stockpiling buckets depending on how many you have and how many bucket-using jobs you usually have going. Thread and cloth are best stored in containers just in case you run out, but there are storage issues with those. Soap should be stored. You can fit five blocks only into a container, there usually isn't enough of it in a fortress for overstocking to be a problem, and you want some reserved for patients because dwarves love soapy baths.

The storage issue with cloth and thread is that the old hospital bug with dwarves piling as much as possible into the hospital storage wasn't fixed when container capacity was increased, so instead of dwarves packing about twenty units of cloth and thread into a container they will pack in everything they can reach. To get thread and cloth in containers you can forbid most of it and then let the dwarves rush whatever's left to the hospital, then reduce the amount of cloth and thread desired so that there will never be another 'fill hospital' job generated for those items.

Once you've used a piece of thread or cloth for the hospital once it's essentially reserved for hospital use because it no longer contains the 10000 or 15000 units necessary for use by the weaver or clothier. It's just tidier to have it in a container.

Honestly at the time, I didn't see what could go wrong with crowding 80 military Dwarves into a small room with a necromancer for the purpose of making bacon.

The stockpiles don't have to be in hospital zone. They don't have to exist at all, most likely. And the only related issue that stops doctors can be lack of cloth, since even thread made from hair can't be used to make cloth so it's effectively hospital suturing reserve, wherever it's stockpiled. (Crutches and splints have no other uses so they are similar to hair thread. Plaster powder isn't necessary if you have splints or traction bench. Soap is optional. Buckets can be an issue, but if you're not into large scale milking and lye making usually aren't)

Coffers / containers in the hospital zone are completely optional in 34.11.

I still create manual stockpiles inside the hospital area, but it's optional.

- 1x4, with bins, for thread (usually plant thread), just to make sure that it doesn't all get turned into cloth
- 1x4, with bins, for plant cloth, that way the doctors don't have to walk far for a dressing
- 2x4, bins, for crutches
- 2x4, bins, for splints
- 2x4, no-bins, soap
- 2x4, no-bins, buckets

I have yet to find a way to get Gypsum Plaster bags into a stockpile of their own, they'll usually end up in your empty bag stockpile. 

Sometimes you run into known bugs, either with doctors that won't diagnose, or dwarves that lay in bed or in the traction bench forever.  Some bugs can be fixed by re-injuring the dwarf or removing the bed / traction bench.  Other times, you just have to pretend they're lazy and will stay out of commission forever.
