I found DX:HR's augmentations really, really boring. Not surprisingly so, but many are just kind of passive benefits given in the name of cybernetic augmentation. I was hoping for something fairly detailed and for augs to give you unique benefits, but that only describes a handful of them.
I don't know, the augmentations in the original Deus Ex are like that, and no one ever uses them. Ever. Regeneration, Headlamp, and sometimes Enhanced Muscles, but that's it. I have never seen any of the others used for anything other than gimmicks.

Meanwhile, I used pretty much all of the Human Revolution augs. Icarus Landing System and Quicksilver Reflex Booster, oh yes...
So is A Mind Forever Voyaging (well, dystopia "simulator" anyways). If you're into text-only interactive fiction.
I would second this one for good dystopia because it shows it in stages. The simulation you view in the context of the game has several starting points and jumps ten years between each of them. The "reality" of the game is set in 2031 and the first simulation is 2041.

Let's just say that by the time you get to 2081 things aren't so great.

Other than the ones posted already, an up and coming game, http://en.wikipedia.org/wiki/Dishonored_(video_game), fits the bill I'd say. Supposed to come out in October, looks pretty fun.

http://en.wikipedia.org/wiki/Crusader_%28game_series%29 is a good one a well, technically your not really solving the issues but more or less being a hired murder machine.

That's exactly what kind of thing I like, where I get to NOT be the Gordon Freeman/... Well, I don't know any other Protagonists for certain that are Resistance members in Dystopian societies.

Lots of old school abandoware gems already mentioned, particularly A Mind Forever Voyaging and Beneath a Steel Sky.  AMFV is probably the best sci-fi experience ever written for Interactive Fiction.  Neuromancer also might be up your alley, but it's EGA graphics haven't aged well (Circuit's Edge has aged even worse).

The 90's console Shadowrun games were probably the best cyberpunk games ever made.  Although released at the same time, the SNES and Genesis games are *completely* different and each worth a playthrough - especially the Genesis release, as the initial character choice of fighter, mage, or decker(hacker) alters various gameplay elements and events.

Another oldie, but if you liked the thematic concept of Syndicate, you might dig Floor 13.  Set in 1990's London, you're the secret domestic intelligence agency that covertly captures and tortures terrorists and dissidents.  Very trial-and-error based, with very little actual gameplay, but it sells its theme well and hasn't aged too badly in terms of graphics.

In terms of non-abandonware, Uplink and Frozen Synapse might also be worthwhile as a long shot.

I bought Anachronox and it's nice. Sort of scifi dystopian noir + a little comedy. It's low-poly so it's a bit blocky, but you can get past that. I haven't played through too much of it though.

Hardwar is dystopian but it doesn't play up the personal stuff so much, so it's harder to make that connection for roleplaying. It's more about your ship and hangars, much like Car Wars is all about your car even though technically you're playing a person.
