I believe that mission 34C was a mental conditioning/experimentation project and that the railgun was a comparatively primitive model that existed only to provide a gradual increase in available weaponry. The plasma cannon on the other hand was an advanced model designed to melt armies without noticing, which would have been completely inappropriate within the circumstances of mission 34C...

That was the primary reason. In the original deployment, you wouldn't have had access to a lot of the more advanced stuff until you were fighting against entire armies and fleets. In a similar vein, the basic laser was incredibly limited because it was intended to deal only with the very earliest threats. In this new setting, though, you're going to be around the mid-range of individual power, even with what you currently have access to.
