Yeah, they do, but maybe ones you've handled and have now run out of should stick around on the screen.  I'm not sure which is more confusing.

The screen lists the number you have, so it'll be clear that you have none left...  I think taking them off when you run out is more confusing, and also causes problems in some situations.

Often when I want to turn something off cook/brew, it's because they're being grabbed as fast as I can produce them and I don't want that happening anymore...  Of course, it's not too much of a bother to wait until a new item is produced, but by then I tend to have forgotten or gotten distracted by some other event.
